The knuckle on the engine end could be rotated one spline clockwise. The resting position of it relative to the shifter rod should be 90 degrees.
This has absolutely nothing to do with my issue, but have you ever tried GP shift? I want to give it a try since I think its easier to fully kick it down into gear vs kicking up at wot, but it doesnt make sense as you're kicking down to upshift when the forces are pushing up vs kicking up to downshift on deceleration.

Sounds like you've gotten it sorted out.

As far as GP shift, I've done it on a few bikes and liked it, but some folks don't like it.
