Ok here it goes, I have a 06 gsxr 1000 which I took a dynojet quick shifter off of. Before removing the quick shifter, the bike shifted gears and ran great. Since removing the quick shifter and replacing it with the factory shift rod, the bike can shift through gears smoothly but the clutch does not fully disengage, meaning my back wheel is still in gear when the clutch is squeezed in fully. The only time I can stop the bike is when it's in neutral. I've adjusted the clutch all the way at the handle bar with no success. I'm not sure if this is even a clutch issue because all I did was swap out shift rods? Will I need to do a major clutch adjustment, if so how do I approach this task?

If you messed with the clutch rod, yes you will have to do a major clutch adjustment. Getting it right is very tricky. Procedure is in the manual. You may need to back the screw out more than the quarter turn after feeling resistance that they say in the manual.
