So I'm looking at getting some fork extenders and looking at the fork there seems to be a smooth area where the lower triple is meant to clamp down to, and then above and bellow that the forks have small parallel grooves. So the question is, if I add fork cap extenders, and slide the forks further down, wont the lower triple's ability to clamp to the forks be compromised.

What year is your bike? 1000/750/600? I have fork extenders (currently K-Tech) on my 2011 750. Very common for track. You're not talking about the upper triple instead of the lower triple are you? There are the grooves in the fork cap or extender but on my forks at least don't think there are any grooves on the fork that would be near the lower triple?

This doesn't make that much sense. Please post some pics of the forks near the upper & lower triple. Are the current forks & clamps the OEM parts? We also need to know what your year & model are.
