Are you running any extra electronics or have you done any motor work or add ons that would draw from your battery?

You don't run two batteries in series unless you pushing extra items or serious motor work.

I'm thinking you bought some oem factory stator and RR. Could be over heating the oem RR while the bike is running so it isn't working properly when hot.

You prob going to have to upgrade your stator and RR as well as getting a higher cell battery.

I would start with a mosfet RR then stator then batteries.

I would put a meter on it and see how many amps your pulling when you try to start it when it's hot. Also check all your grounds. If it's cranking slow when it's hot you got something electrical going on. You didn't say if you let it sit and let it cool off will it crank and start normally? I assume it will crank normally when it is cold.
Oh yeah get some pics up before the hounds get loose
